I have a glass inline bubble counter. Should this go before or after the check valve? And also should it have some water in it like a normal bubble counter?

This should go right after the check valve to prevent water from the bubble counter going back into your regulator/solenoid and damaging them.

Do i have to put water in the bubble counter, or will some just syphon back to it naturally?

You need to fill it yourself, it might empty over time and you have to fill it again
