When to prune Alternanthera reineckii ‘pink’

My 35l tank has been running for a couple of weeks now and the Alternanthera reineckii ‘pink’ is already growing out of the water.

I’d read that you shouldn’t prune for a good few weeks to allow the plants to become established, but they’ve doubled in size and have roots growing from most nodes, so would it be a good idea to prune it and replant now?

It is the "growing" bit that is important. If they weren't in active growth then pruning is likely to make things worse by removing photosynthetic tissue. Because they are growing and have roots, the tops should root and grow straight away, and the <"remaining stems should bush out">.
