I'm looking to set up a new tank in the next couple months and wanted to mature some bio media first whilst I set up the cabinet and scape the new tank. I have a large goldfish tank which wouldn't mind an extra external filter running in it but the tank has some green algae and BBA inside it...
Use a small tube (I use 12/16 tubing) to do the carpet. It has less suction power and will allow you to suck up dirt underneath the HC carpet in the future.
Killifish should be fine but you will need a lid, they like to jump. Keep a pair (male and female).
Also maybe think about some ottos and amano shrimp?
Can't you siphon it off without affecting the plants? Usually brown diatoms only really attach lightly to plants as a kind of film and can be sucked off using a siphon.
If you want a permanent solution you can also try assassin snails. Personally I like to keep some snails in the aquarium since they help clean up algae and dead plant matter. They shouldn't go after healthy plants.
I used to use the coarse side of a sponge to lightly rub on the leaves to get rid of green spot and BBA on anubias leaves. Don't rub too hard though as it might damage the leaves.

If you don't want to use a heater inside the aquarium you can use an inline heater like the hydor or sunsun one. It will also help reduce the flow a little.
If you are planning to add ADA Amazonia you should soak it first for a couple days and after adding do more regular water changes. It contains a lot more ammonia in it compared to the tropica soil.
