At long last I'm having success with growing Elodea stem plants.

My main problem now is keeping it in check. When cutting it back, do I simply trim the tops off or would it be better to cut the stems at the base end to shorten the stems and then re-embed the stems in the gravel?

You can do both - Elodea is VERY tolerant of trimming.
Petsonally I would cut the stem quite low, to give good growing-space to the new shoot, that will appear. If you want a more dense group of stems, you should also re-plant the top you cut off. This will willingly set rootsxand grow on.
